What issue do you have?

When I export a Notebook with several sub-notebooks.
Will this structure be retained when re-importing?
Or mus I Export notebook by notebook?

It depends on how you export the note books

Example structure:

- Notebook 1
   - Notebook Sub 1
     - Notebook Sub 1.2
   - Notebook Sub 2
- Notebook 2
...

Via File > Export all > JEX

Yes the notebook structure is retained

After the import:

- Notebook 1
   - Notebook Sub 1
     - Notebook Sub 1.2
   - Notebook Sub 2
- Notebook 2
...

Right Click on a TOP Level Notebook Notebook 1 an use Export > JEX

Yes the notebook structure is retained

After the import:

- Notebook 1
   - Notebook Sub 1
     - Notebook Sub 1.2
   - Notebook Sub 2

Right Click on a sub Level Notebook Notebook Sub 1 an use Export > JEX

Yes and No, after the import the Filename of the Export is the TOP level Notebook and then all structure is retaind

After the import:

- FILENAME
     - Notebook Sub 1
       - Notebook Sub 1.2

RAW export

I cannot say this for RAW, as I do not use this format
