What issue do you have?

My WebDAV server is internal, so I can't use a proxy. However, plugins and everything else do need to get to the internet. Right now I am manually turning the proxy on and off to get this to work, is it possible to set a domain exception on the proxy?

That depends on how is was setup. A company's proxy ought have exceptions for internal domains and IPs (or better said route them internally instead of using the external GW).

is it possible to set a domain exception on the proxy?

Currently it is not. This would have to be added to Joplin.

I am using a proxy .pac that handles the exceptions in MacOS settings. Can I request a feature that the MacOS version use the system settings?
