Your issue can come from a problem with your office installation. As a first try and If possible for you, I would recommend to copy your notes on an other computer with OneNote installed, and try running OneNoteMdExporter on this other computer.

Alxnbl thank you so much, wonderful tool. Worked perfectly for me. I had to click on every note to make sure it synced up but once I did that it brought everything over with minimal fuss. Thank you!
