Annotating embedded pdfs is possible through the desktop application (though not through the mobile app to my knowledge). Make sure your default program to open PDFs is one that can do annotations and actually saves the annotations to the PDF file itself (for example: Foxit reader does, Okular does not do this). Then simply embed a pdf, and click the link in the note to open it in your software of choice. Joplin will watched the pdf for changes until you navigate away from the note you opened it from.
