What about to use "filesystem" sync?
You will have separate dedicated directory for the sync of Joplin.
And THIS OTHER directory you will sync via git.
I'm planning to use this approach (but to use syncthing instead of git) when I will switch to new phone with bigger storage.
(You need twice as much storage on every device with Joplin)
