I think Joplin (desktop):
- Applies uninstallation at startup.
- Extracts plugins after installation/upgrade to a cache directory and avoids re-extracting them where possible (relevant code).

Cache corruption could well be the issue.
I think my PC completely locked up during the plugin install, and I had to issue REISUB to reboot. It is possible that this lockup corrupted the old plugin which was then only refreshed (overwritten) when I saved down the new version.
Is there a way to still run Joplin Batch Web now?
The reason I am asking is that in the web version we could search for missing referenced attachment resources. It seems that the new plugin only works the other way around.

and I click the How to get the token it brings me to Joplin Web Clipper | Joplin, however there is no information how to get the token – I can guess that it's in the Web Clipper | Advanced options, but it should be more clear. Could you fix that please?
Also when I go to the settings and I close the settings, the check for unused resources is performed again, the activity also goes back to the start. I don't know how easy it would be to fix that? It should stay on the How to get the token activity.
@banan314 Copy your authorization token from Joplin settings and paste it here. Web Clipper -> Advanced Options -> Copy Token.
need for regex-supported search and replace
I'm sorry, I currently have very little time and can't believe that Joplin still doesn't have a built-in global search and replace feature.
Maybe I will have some time this weekend to deal with the issues of Joplin Utils, but I can't make any guarantees...
