I wonder if the search box can be materially improved by having a toggle to switch between free form text search and tags, where building in autocomplete might prove particularly helpful for those with deep tag hierarchies, especially Evernote switchers.
The Jarvis plugin has a nifty little text entry box where you can switch between different interaction modes, and am thinking something along those lines with the default obvious left at free form search. Does that make sense??!!
