What do you mean by "subfolder" ? Do you mean tags ? And what app do you use to capture the QR code ?
I tried leaving Joplin in a note or a notebook (list of notes) and then go to iOS built-in camera app to scan a QR code link, both times it takes me directly to the linked note correctly.
