If E2EE is OFF, are files encrypted in transit?

I don’t care much if my notes are encrypted on the cloud but I care very much if they are sent over the wire in an unencrypted fashion. If E2EE is turned OFF, is synchronization still secure?

That depends on the transfer protocol you are using. If you use TLS (https, webdavs), yes.
