I will be able to provide those, but to be sure, I need some background information. Specifically, when I export and then import the whole database in a .jex file, does Joplin create a clean, brand new database, or does it export and import again things like deleted notes, or notebooks and link?

It is important to know this because I have been trying to export the whole thing, install Joplin again from scratch and then import the whole thing again. I still have two problems after doing this. One has to do with a particular file whose updated version is never copied after synching; the other has to do with a deleted note whose attached files do not get deleted. But, even thou they are still there (and they shouldn't), Joplin complains the files do not exist.

So I think if the start from a clean database I might be able to reproduce the problem.
